I used to get up a couple times per night to pee. With Ambien and APAP
I sleep through the night, but when I do wake up my kidneys hurt.
Anyone experience this?

Experienced the mildly painful bladder, but never a painful kidney sensation. Could this be a sign of slight kidney infection??

Try facing the other way when you sleep.
Let's see, seriously, how full is your bladder when you wake up? Is it possible that you're now sleeping so well, you aren't waking up when you reach the point of discomfort, such that your kidneys are having a bit of "back up"?
When I get a little kidney pain, I drink cranberry juice for a couple of days (supposed to be really good both for flushing out the kidneys AND the vitamin C is supposed to help kidney infections).
If that doesn't work after a couple of days, check in with the doctor.
